EDIT (2015-11-27): Update on how to solve the problem I had - The problem itself was: During start-up, the mouse and keyboard simply would not work or respond. The problem was that MSI Fast Boot was activated. If you downloaded the MSI Fast Boot program - go into bios, disable anything that has anything to do with 'Fast Boot', then uninstall the MSI Fast Boot program. This was the fix for me!

Okay, so I got this new 4790k CPU, and changed mobo to MSI Gaming 5 because the old one was an AMD mobo. (got some new RAM sticks as well). Changed the motherboard, used LSD armband (or whatever they are called), Overly careful trying to touch as little of all components as possible, all the usual stuff. I was careful.

Booted my PC (with my old harddrives, SSD + HDD, OS on the SSD), first I was greeted by the log on screen, in 800x600, and keyboard or mouse didn't work. Restarted, res was now in 1080p, but still no response from the keyboard or mouse. Tried replugging, restarting, etc. (Was a USB 2.0 slot btw, the two at the top). Restarted with them plugged in into another two USB slots, and it all worked perfectly. Everything was absolutely great, not a problem. Maxed Planetside 2 with 60+ frames and vsync in large battles. I looked around in the bios, installed drivers, etc. Did a lot of stuff that required me to reboot my PC. And 4/5 times I rebooted, I had to replug the keyboard, otherwise it wouldn't work. The mouse never worked first, but woke up by itself after about 8 seconds after startup.

Another thing I discovered was that my SSD's score went from 7.5 to 5.1 in the Windows Rating System (or whatever its called in english), and this I could notice very well.

So to get rid of these problems I decided to reinstall my OS (which I had planned from the beginning anyway). After a few tries, I finally got my keyboard to work during startup so I could press F11 (to make my USB first in the load order). Formated the drives, installed, everything went on (but quite slow, slower than usual), and finally my PC booted up. Tried to move my mouse. Didn't work. Keyboard? Nope. Replugged. And the drivers of them started to install. After 15 minutes of waiting I restarted my PC. After that, the old mouse/keyboard issue was back.

What is happening? Is something wrong with my motherboard? Or is there some setting I have missed that makes you all facepalm when reading this?

(I have enabled ACHI or whatever its called in BIOS btw, my SSD doesnt work otherwise)
